The ProfileRoot was being set as null, and the tool could not collect files under profile's configuration directories.
Problem conclusion
ProfileRoot is being set for all Windows systems and collector tool collects profile's configuration directories. The fix for this APAR is targeted for inclusion in fix pack 9.0.5.4 and 8.5.5.18.
