Error description
The customer's expectation is consistent with the way Studio builds the WAR file, but the CLI does not replicate this functionality.
Local fix
The workaround is to manually copy these contents into the <project>/bin/classes folder and then run mfp restart. This will rebuild and update the WAR to contain those resources.

Problem conclusion
The ant task was modified to handle the contents of the 'java' folder correctly.
Temporary fix
Manually compile the java files and copy them into the user classes folder before building the WAR file.
