Cause

Answer

From the agentserver $YFS_HOME/bin directory
run the following commands
>java -version
>which java

As below, they will tell you which version and file directory of where the jvm is getting picked.

[hpA500:/home/yantra/support/dcm50sp2/bin] java -version
java version "1.3.1.06"
Java(TM) 2 Runtime Environment, Standard Edition (build 1.3.1.06-020625-14:20)
Java HotSpot(TM) Server VM (build 1.3.1 1.3.1.06-JPSE_1.3.1.06_20020625 PA2.0, m
ixed mode)

[hpA500:/home/yantra/support/dcm50sp2/bin] which java
/home/yantra/bea/jdk131/bin/java

It is possible that you have some other Set Environment kind of script within your agent script.
In that case you will need to introduce these statements into your script just before the
$JAVA_HOME/bin/java -Djava.naming.factory.initial=com.ibm.websphere.naming.WsnInitialContextFactory com.yantra.integration.adapter.IntegrationAdapter "$1"
