Error description
IBM WAS Fix Pack 8.5.5.13 will fail to install stating one or more WAS Profiles is using JDK 6.0, when this is not true. The JDK 6.0 WAS Profile check will fail if the /QOpenSys/QIBM/ProdData/JavaVM/jdk80 directory exists, but is empty. This can occur if JDK 8.0 LPP is installed and then deleted or the directory is restored. The message returned on the installation failure is, "The installation failed because a profile uses Java SE 6"
Local fix
Install 57xxJV1 Option 16 and/or 17 to resolve the issue. OR 1) Ensure the 57xxJV1 Option 16 or 17 LPPs are not installed under GO LICPGM Option 10. 2) Manually delete the /QOpenSys/QIBM/ProdData/JavaVM/jdk80 directory using the following commands. STRQSH rm -r /QOpenSys/QIBM/ProdData/JavaVM/jdk80

The uninstall leaves some folders which causes the check for Java SE 8 to fail. The check bypasses Java SE 7 and causes the install to fail.
Problem conclusion
The WebSphere Application Server is fixed to execute a more precise check for Java SE 8 and Java SE 7. The fix for this APAR is currently targeted for inclusion in fix pack 8.5.5.14.
