Error description
The DRR process will skip cleaning up collections files for any valid catalog. It does not check if that catalog no longer has products and needs to be removed.
Local fix
Manually clean orphaned collections from both "API Collection" and "API Path" on each gateway in the cluster. Then either (a) restart the gateway or (b) publish an API to refresh the collection configuration.
